However if you look at the majority or rock artists/bands, they seem to usually consider the Rolling Stones to be the better of these two. I wonder why this is, i'm not sure I know specifically why.
I mean if you look at some examples like john mellencamp, Sammy Hagar, Frank Zappa.
NEITHER IS my FAVORITE.

They seem to be for better or worse, not a sentiment I share.

I am not sure if the Stones are more popular than the Fabs by musicians and co. I think they're both revered and respected. I would hazard that the Beatles were probably more infuential than the Stones but I think they are both brilliant and shudder to think of a world without them and their vibes and music.
But that aside....the acknowledged advocates on record as saying The Beatles are their fave and/or most influential band or Lennon/Macca as fave artist [Dave Grohl, Bruce Springsteen, The 0asis Gallagher Brothers, 0zzie 0sbourne, Paul Weller, Sting, Kurt Cobain, Bob Dylan, Brian May, Chrissie hynde, Richie Sambora, Flaming Lips, the Byrds, Gene Simmons, King Crimson etc etc etc ] says slightly more to me than the tastes of John Mellencamp, Sammy Hagar, Frank Zappa.
Zappa being an artist [albeit an interesting one] who's 'work' has particularly irritated me when exposed to it over a long period of time despite respected friend's adoration of him.
In fact the most tolerable Zappa cut for me was interestingly with John Lennon [Baby Please Don't Go].

I wouldn't say the Beatles were the best, musically. There are certainly petter guitar, bass and drummers out there. But the Beatles were, far and away, the most influential. Nearly every musician from 1964 on got into rock because of the Beatles. The Beatles popularized the classic band setup, two guitars, bass, drums (others did it before, the Crickets). They also wrote their own music (once again, Buddy Holly did this also, but the Beatles mainstreamed it).
The Beatles v. Stones comparison. The Beatles were first and they were big right out of the gate. The Stones never got really big until Satisfaction. Both had a run where everything they did was pure gold. The Stones just had a longer career. But the Stones put out more mediocre stuff. The Beatles probably would have also if they had stayed together.

Probably my favorite music artists. With a few exceptions, I only knew them from some of their Beatlemania era hits until I really started listening to them 2 years ago. And while those are great, it's the Rubber Soul - Abbey Road era where they really consistently delivered music of an unbelievable level. Revolver, Sgt. Pepper's, The White Album & Abbey Road all have a good claim for the most acclaimed album ever and they released all of those albums in the span of 4 years. And since their albums are so diverse I'm still not tired of any of their music 2 years later and I still listen to it a lot.

The Beatles also enhanced their legacy by completely changing the direction of their music. Had Rubber Soul been another collection of three minute pop ditties like "She Loves You", they probably would have seen their careers take a downturn. The public would have got bored, going to the well once too often. The Beatles were came changers before 1965, but how would they have been viewed without Rubber Soul, Revolver, Sgt. Pepper, Abbey Road?

I always see The Beatles and Stones as an apples/oranges comparison. They both have different wheelhouses. I couldn't see The Stones doing something like Strawberry Fields Forever or A Day In the Life, and I could never see The Beatles doing Gimmie Shelter or Sympathy for the Devil.
