I wouldn't agree about the first 12-13 episodes working well.
I think the whole Dawn/Nora issue could be explained as Thawne having bounced around through times so much and experienced and documented so many variations of immediate history, that Dawn West-Allen is a possible future, but not necessarily definitive. But at the same time, even if the twins had been intended as one timeline that was meant to be, the obvious explanation for why they cease to be in the future are some of the changes to time that we know of, starting with Thanwe killing Barry's mom in the past, the next new timeline Eddie created when he killed himself, then Flashpoint, then whatever change lead to Savitar killing Iris precluding her and Barry have any children. So it's not like this comes out of nothing.
It did occur to me that Thawne's connection to the Negative Speed Force could be why the dagger would disappear, yet Thawne still stands in the jail; he's immune to such displacements at this point now and also ostensibly why it would have safe guarded Nora. Why the guards wouldn't have been altered is anyone's guess though.
