tie for me, maybe slight preference for First Conatct as I do not dig TOS that much. Both are very solid entries though, flawed movies, but solid.

I find all Trek movies to be dumbed down, mediocre byproducts; the shows are what defines Trek and where it truly excells.
That being said, I think that Khan and First Contact are pretty on par, and quite solid movies. I've gotta agree. The Star Trek movies are dumbed down, watered down, or dialed back compared to the writing of the TV shows. Some films more than others. Nevertheless I still enjoyed at least half the films. Others were just okay, with their share of writing issues. Both of these films might be the best in their respective series. Wrath of Khan for TOS. It might've had the best acting. The action and plot scored with general moviegoers. The storyline scored with general score-fi fans. And the backstory and "sequel" expansion on an original TV episode scored with the fanbase. Ricardo Mantalban's performance was brilliant. And the drama of the conflict between Khan and the major protagonists took all the characters to another level. First Contact might've been the best acted from some of the major TNG cast. The Borg are one of the most compelling enemies in all of the Star Trek lore. Bringing them to the big screen was a "can't miss" subject choice. They did a great job of stepping up the cinematics of the Borg to meet big screen standards. The transfer of the Borg culture to big screen may have been a little modified and softened up but respectable, as was the story premise. Both these films are "necessities" to my Star Trek video library.

khan, easily... while stewart and co are great and first contact is a very smart action film (actually my introduction to trek), nothing in it can match montalban's performance, or spock's death and funeral... It was a hell of a thing when Spock died.

For me Wrath of Khan by light years. All Trek movies are quite enjoyable but this outing is just that bit special.
