Technically, the Niners these days play in Santa Clara, a town closer to San Jose than San Francisco.
I can't think of any famous movies shot in San Jose, but I'm sure there must be some. Although visually, places like San Francisco, Santa Cruz, and Monterey are all much more beautiful than San Jose.

Oddly, I've always (knowingly erred) imagined Rear Window taking place in SF. Maybe it's a Hitchcock Vertigo Stewart thing in my brain, not to mention all the relatively laid back neighbours.

I chose other. The Laughing Policeman (1972) with Walter Matthau and Bruce Dern as detectives after/tailing a mass shooter that targets city buses. Excellent!
Neon Maniacs (1986) Teenagers try to survive supernatural neon painted ghouls that live inside the Golden Gate Bridge. The Village People of killer monsters. There is a soldier, an indian, a samurai, a sasquatch and a lot more.
The 1978 Invasion of the Bodynatchers already mentioned is my favorite scifi/horror alien movie.
