Having just seen Atomic Blonde, the plot of "secret list of agents has fallen into enemy hands" seemed SO unoriginal.
Off the bat, I can think of Skyfall. What other films or books have used this plot device?

Yeah Skyfall came to mind. And that was ripped off from the first Mission: Impossible movie, 22 years ago.

Seems to me there was an episode of "Archer" with a similar plot device.

Well, at least with SKYFALL the list is recovered roughly halfway through the movie... after which it is completely irrelevant to the plot.

What other films or books have used this plot device? Wasn't Atomic Blonde originally supposed to be a much more serious movie? not as much action and more plot driven as well.
