Iron Man 3 had a huge benefit with the addition of 3D which TDKR didn't have.
TDKR was also affected by the shooting that went on. There were reports at the time that people stopped going to the theatre after that for a short while.
Batman vs Superman didn't gross as much as it should simply because it was a poor movie which largely affected it's gross.
