I don't agree that Avengers was a crappy movie, I think it was a terrific movie. Sadly the bar slipped in AoU to dreadful.

Is the involvement of the Motherboxes in Cyborg's origin a retcon or were they always there?

The story regarding the motherbox is in Justice League Origin by Geoff Johns, reproduced in animated version in Justice League: War. The motherbox is the reason that Victor Stone is horrifically injured and requires the suit. Previously to this it was an interdimensional portal that brought about the injuries. So it has always been there.
