At the moment, they seem keen on introducing the Skrulls as a threat. If Fox is bought, I'd use Fantastic Four as a means to explore the cosmic elements of the MCU same as Guardians of the Galaxy such as Silver Surfer and Galactus. Disney doesn't have to restrict them to saving the Earth innumerable times. Just send the team on some space-faring voyage a la Star Trek then they stumble upon a situation and intervene. Doctor Doom can be built up to as the 'Loki' of Phase 4 or something. 'Annihilation' would be amazing as an Avengers film.
As for the X-Men, as I said before they can allow the remaining films be released then end the Fox franchise entirely. Wait a bit then introduce them fresh in a brand new series. It'd be tempting to recast Wolverine but I'd wait until the second or third installment.
