Except they are in the same universe. If Thor 4 is rated R then it's still an R-rated MCU movie. Just because it's not a team-up movie that doesn't make it invalid. I never said it was a bad thing. The vast majority of X-Men movies should be PG-13. Just like every Deadpool standalone movie should be rated R. Why? Why should standalone Deadpool movies be rated R? Because it's accurate to the source material and in line with the first movie. People would go mad if Deadpool 3 is PG-13. Now, if they rebooted it in a few years and decide to take a more family-friendly approach to the character, then PG-13 is perfectly fine.
