Yoda's message was consistent from ROTS through TESB: The Emperor and his apprentice must be killed. I'm not sure where you're getting this idea that Yoda taught Luke not to fight.

It was Luke's idea to try to turn his father. Yoda and Obi Wan were against that idea.
