Your link says that in the population of fruit flies that spent 1500 generations in the dark, there were traits present that helped the flies live in the dark. It does not say that the mutations occurred because it was dark.

Saying that the mutations were caused by the darkness makes as much sense as saying that eating ice cream causes sun burns. Or that buying sun lotion will make temperatures rise.
