Agree with Kara finding out the truth only after Reign kills Mon El or Saturn Girl. That would have greater emotional impact and it would put Supergirl on the spot. Does she have what it takes to put down Reign, knowing who she is, and that as Sam she isn't aware of her actions? You know, I never really thought about this before but what happens if the show ends with Supergirl killing Reign knowing she is Sam and she has to live with knowing she killed one of her best friends and there was nothing else she could to do stop her. That could really change the course of the show moving forward and take Kara on a much darker path that is similar to the comic books. In the comic books one of the main differences between Superman and Superman is Supergirl (both Kara and Linda) have killed villains and Supergirl killing villains wouldn't be new but with this version of the character it would be interesting to see how she would deal with having blood on her hands.  I am not famliar with the Supergirl comics so I don't know if she has faced this situation before. But thinking about it, I can't see Kara killing Sam if she is unaware of what she does as Reign. I have no problems with superheroes killing like Superman and Batman have done in the DCEU. With Reign however it's different because Sam is basically a vessel being used. It will be a brave move on the part of CW if Kara kills Sam because she is technically innocent.
