I don't think there is any question that:
1. Sam will die.
2. She will die sacrificing herself to atone for what she has done as Reign.
The question is how the rest of the characters will react.
I am sure someone will blame Supergirl, adding conflict for next season. (At the very least Ruby, who will be raised by Alex, adding friction to the relationship.)
Lena has the possibility of coming over partially to her mother's side. Not wanting to kill Superman and Supergirl indiscriminately, but wanting to develop tech that could kill them just in case...kind of like J'onn and the Kryptonite.
I DON'T want Lena to become a full on villain. Too obvious. It's far more interesting to have her be an ally who occasionally dips into the dark side.
