This is an issue that is bound to generate a lot of controversies no matter what shape the upcoming X-Men films take tonally. I think you have to look at the X-Men thematically to make the right call and not leave this issue to the whims of fan preference.
If the Avengers are Rock n' Roll, the X-Men are more punk rock. Their status as outsiders dictates that they have individualized costumes that reflect who they are more than any institution they belong to.
That said, I wouldn't mind seeing the X-Men wear consistent uniforms (at the behest of Professor X) near the beginning of the new franchise. Xavier has generally felt that he's running a pseudo paramilitary organization with an informal command structure.
As the series progresses and the students form their own ideas about Xavier's vision and their place in the world, it would make sense for each member to take on more individualized battle gear.
