1. We don't know ho long Fury was in SHIELD prior to Captain Marvel but he was already in a leadership position.
2. We have no idea what the rules or timelines are for promotion in SHIELD.
3. If promotion is merit based, helping to save the world from an alien invasion will probably get him quite a few extra promotion points.
