1. We don't know ho long Fury was in SHIELD prior to Captain Marvel but he was already in a leadership position. 2. We have no idea what the rules or timelines are for promotion in SHIELD.3. If promotion is merit based, helping to save the world from an alien invasion will probably get him quite a few extra promotion points. Conclusion, the OP has absolutely no basis for this thread and he has no idea what the words "plot hole" mean. This one we can somewhat infer via other data, Coulson and Hill are both high level agents, presumably only answering to Fury himself, and Coulson maybe to Hill, Hill is late 20's to early 30's by The Avengers meaning even if she got recruited straight out of highschool she rose the ranks to 2nd in command of the entire organisation in less than 15 years, Coulson is also only a rookie in CM but he is clearly Fury's go to agent by Iron Man, again meaning he has risen to top tier status in 15 years also.
So it's certainly not a plot hole, believable by real world standards? I dunno maybe but it sure as hell isn't a plot hole, besides far more shows or films make far more daft leaps in how realistic promotions or hierarchy works, so many cop shows have a regular detective ordering around their sergeants or even lieutenants, have a regular detective be promoted to captain out of nowhere sipping the sergeant and lieutenant ranks altogether and so on, atleast with the MCU its consistent, hard work and big wins lead to high promotions, makes sense.
