Scarecrow in either series (except that Cilian Murphy nailed it 3/3 each time he played the character).
Depp would have to be (at the very least because of the Alice in Wonderland movies) the Mad Hatter. Kind of a B-side villain, but most of what makes him threatening is cerebral rather than action-based or over the top. Johnny Depp is gold in those type of roles.
Totally koopa-controlled world, I think he'd be an excellent Dr. Freeze. I'd hate to ask him to shave that enviable head of hair though. In a world where Dr. Freeze can exist, I can suspend my disbelief enough to get on board with him having hair.
