People change plans all the time, you know. Since Manhattan didn't actually get nuked in the end, I don't think it's a stretch to assume that he decided to take the Tesseract for his own.

Also, if you didn't dox(x) anyone, then how did you know someone else's real name when he didn't mention it here?

Cop out. Pearce and HYDRA would have known about shields secret project to make mass destruction weapons with the tessersct so he would have wanted the tesseract 100% safe so that nuke in Avengers 1 should never have made the launch.
