Point 1: it is completely ambiguous what effect Rorscach's journal would have on the world, let alone if Seymour/the New Frontiersman is to even publish it. The final line, "I leave it entirely in your hands", may as well be spelling out to the audience that it's left to their interpretation. On that note, Lindlelof's interpretation is perfectly valid, as there is nothing in Rorscach's journal to definitively link Adrian to the squid.
Point 2: there is nothing confirmed about Hooded Justice's backstory in the comic and thus nothing for the show to contradict.
Point 3: comic Adrian is a genius but not infallible and he makes a number of mistakes.
Point 4: In the comic, tachyons are also used to muddle his brain processes and interfer with his control over time perception. This is also by the way to lead him into a trap to disintegrate him, an entirely pointless endeavor if Manhattan can't be effected physically.
Point 5: the comic Dr Manhattan will react in surprise to things he just said he foresaw 5 minutes earlier, simply because his future self reacted with surprise. I see no contradiction with TV Dr Manhattan. Furthermore, we are explicitly told why he desires to meet this "unknown black woman" (not sure why her race is relevant): he sees his relationship with her, including the exact moment he falls in love.
Point 6: Dr Manhattan is certainly an American citizen, but where is his place of birth divulged in the comic?
Point 7: a lynx, an alien squid, a device to disintegrate Dr Manhattan...where is the line drawn on what Adrian can and can't make? The show is also set 24-34 years afterward. That's plenty of time to develop more as an engineer while also growing physically weaker - not that we saw him in a lot of fights on the tv show anyway.
Point 8: Seymour mentions in the 12th issue that Robert Redford is running for the 1988 presidential election.
All that said, if you don't want to treat the show as canon, who's to stop you? You can ignore its existence without a list of supposed plotholes.
