I'd have to disagree with Boston being mentioned. How many Irish-American police or gangster films have been set there? I mean seriously?
Houston gets mentioned a bit in sci fi films (as well as movies dealing with NASA), I think it's nuked in Independence Day and referenced as a resistance outpost in 10 Cloverfield Lane towards the end. But yeah, very few films set there. Brewster McCloud was entirely filmed there but that was back in 1970
