Queeg is an unlikable and flawed character but I think the movie makes it clear at the end that Fred MacMurray is the villain of this story.

Captain Queeg is unlikable and irrational and puts everybody in danger and is one of the main antagonists of the story, therefor he is a villain as far as I'm concerned. Fred MacMurray is worse, but they are both villains imo.
