Logan has a better chance of getting Best Picture.

It depends on how much Fox campaigns for Logan and/or how much WB campaigns for Wonder Woman.  The Academy probably won't nominate both for Best Picture so if they nominate only 1, I think they're going to choose Wonder Woman because Wonder Woman has potentially a larger and more lasting impact on the industry than Logan.

I think Patty Jenkins also has a good chance to be nominated for Best Director.  And I do think the Academy will nominate Hugh Jackman for Best Actor, but not for Logan.  I think the Academy will nominate him for The Greatest Showman instead.
