I don't think he did anything particarly reprehensible, and I certainly think his kneeling (or more to the point the reaction to it) put off a lot of people who make decisions about rosters. Ultimately he'd only be a starter at a bad team with nothing else there at QB. For everyone else, knowing the media nonsense that he'd bring with him, do you really want to bring the circus to town just for a back-up?
