Wow what an episode. No doubt my favourite of the season, and quite possibly the series.
This felt like something totally separate from the rest of the show, like a standalone film. The cinematography was outstanding, so many beautiful shots. Huge props to the writers for being able to fit so much backstory of a character who we knew pretty much nothing about into one hour without feeling rushed.
Zahn McClarnons performance was fantastic. I've seen him in a couple of other things, Fargo most notably, but I've never seen him this good. Always great to have Hopkins scenes. Usually he totally eclipses anybody who shares a scene with him (Ed Harris aside), but Zahn definitely held his own. The scene in cold storage was heart breaking, and the piano cover of 'Heart Shaped Box' was perfect. "My pain was selfish, because it was never only my pain."

I've enjoyed the season and a conduit to what is hopefully a more epic future season.
The Hopkins scenes are weird and I think they are messing with my head.
They always seem to start out as if there is a stand-in since they couldn't get Hopkins.
Then it is revealed that it is really him but he seems standoffish like he's digitally included. Then finally they actually have him interact with another character or the environment.
I wonder if they are doing that on purpose. It was more pronounced in the episode with Bernard.

It was maybe the best episode of the season. I felt the same way you did. It was like an Academy Award winning film, but an episode of a show. It was beautifully shot and brilliantly written. The episode next week is a William centric episode too that looks into his entire life. That will probably be amazing too. This season was a SMALL letdown after the fantastic first season, at first, but it has gotten better each week and if the quality of the final few are on par with this one, then it could even surpass it.

I've pretty much given up on trying to figure out the timeline. Is he alive or not? and if he is alive, what timeline is it?

I have a few problems with this Season. It hasn't felt like there's a build-up to anything and the season's about to end.
As for Anthony Hopkin's character, no, he's not alive, they're essentially hallucinations which is why nobody else has seen him.

He is the Cradle and he is controlling the narrative, even in death.

Destroy the server hub, destroy everything. Granted, that would literally destroy EVERYTHING and probably bankrupt Delos.
