Spartacus and The Shining are the only ones I rewatch now and then.
Cold films though-none make my top 50 list.

... intriguing to see The Shining currently leading the list. I am certainly not saying that any choice is right or wrong, but The Shining is one of Kubrick's most controversial films in terms of people's assessments—opinion on this movie has tended to vary widely. When I viewed the film for the first time, in the theater in October 2013, I thought that it was "great"—electrifyingly scary and a true exercise in irony. When I viewed The Shining for the second and third times, again in the theater this past October, my opinion was much more tempered. I did not find the film nearly as frightening or terrifying, and I deemed the stylization quite leaden. I still liked The Shining—I considered it "good"—but I did so despite the movie as much as anything. And I could certainly understand why some people consider it "bad."
In other words, for me, The Shining lacks staying power. But, obviously, not everyone feels that way. For those of you who deem it your favorite among Kubrick's films, or a co-favorite, have still found it thrilling with subsequent viewings, or are there other aspects that keep compelling you?
Dr. Strangelove, conversely, is full of energy and, if anything, it only becomes better with each subsequent viewing. (I have now seen the film six times, four times in the theater.)

The Shining and 2001: A Space Odyssey
Edit: I still have to see Dr. Strangelove so my top 2 could change in the future.

Spartacus and Dr. Strangelove.
I do like the Shining but believe Nicholson is miscast. I agree with Stephen King (although hated his made for TV version) that Jon Voight or someone else would have been better to see that madness take over in the character. Nicholson is already crazy from the car ride to the hotel.
Regarding Spartacus, I do sometimes wonder what Anthony Mann would have done with the film. He was a great director as well.
