These are my favorite scenes in movies so I would like to know some.
Fievel goes west - when cat R wual hears the girl mouse singing it's a beautiful scene involving a villain
also mr. Freeze in Batman and Robin when he makes the snow globe of his ice wife.

Maybe not exactly what you're looking for, but I've always really liked the scene in Dick Tracy where Big Boy Caprice seems to genuinely show shame at his actions when he's with Tess towards the end.

The monster wanting to play with the little girl in 'Frankenstein' (1933), although it doesn't turn out well for the girl.

In both Manhunter (1986) and Red Dragon (2002) Francis Dollarhyde has a soft spot in his heart for the blind girl. He takes her to a zoo where she gets to caress a sedated tiger.
