I attend a science fiction marathon every year that prides itself on showing movies from every decade. So I won't be able to limit myself to three films. But here's three favorites per decade:

I'm a certified sci-fi expert. My second specialty, just beneath Westerns, just above war films, so my word is the law of the jungle. One will be able to tell from my list that I differ from most others on IMDB in that I don't give much mind to special effects, and that I go more for "credible characters in incredible circumstances".
That's natural for baby boomers, because most of us only saw movies on antenna sets, with lots of fuzz, so the story and characters became more important to us than people born decades later. If such people also like story and characters as much as I, I commend them for being able to withstand peer pressure.
And that makes it tough to limit to three. The first always remains the same. The next two vary at times. Today, its:
