Inception comes to mind. I also love Memento. Donnie Darko, 2001 A Space Odyssey, Eyes Wide Shut, Pink Floyd's The Wall.

The Osterman Weekend. I'm still not sure who did what to who and why. And yet I'm still drawn to that movie. Must be that Sam Peckinpah style of directing I'm attracted to.

Haven (2004) - I definitely love this movie. And, maybe love is not the right word but I do like Convergence (1999) and find it a very interesting movie. Good (2008) could also be considered a complex movie, I think. Again don't love this movie, but I do like it a lot.

I will say i wasnt a fan of the characters in Haven but otherwise was pretty interesting.

Complex? Hmm, I suppose taste is subjective, but The Help, The Imitation Game and Lion come to mind in regards to complex subject matters. The Lion King and Beauty and The Beast and Aladdin do too, because even though they are children's movies, they take on some important, universal topics that should not be forgotten even though we grow up.
