I thought the gags were hilarious, especially the sight-gags and the reactions of the Skrulls and Kree.
I very much disliked the implication that's how Fury lost his eye, yet he still lets it sit on the couch. That almost ruined it for me.

After seeing what he could do, I'd let it sit anywhere it damn well wanted too. I'd give it to the MCU equivalent of the cigarette-smoking man (from X-Files), two birds, one cat.
They seemed to hint at it in some scenes (the autopsy for example) but considering the nature of the story and the setting it would have been nice to see a more explicit X-Files reference in this movie, I know I just saw a "Dr. Scully" in a Marvel TV show, though I can't seem to recall which one. If Star Trek can do it for a milestone episode (the DS9 tribbles one) Marvel shouldn't shy away from it in a story where it would fit as well as this one.

We saw that eyepatch eye played a role in Winter Soldier. Did Goose know? Did having the tesseract inside him when he did it tell him to do it?

I'm working on a no-prize here too predicated on the assumption it wasn't actually the cat which was responsible and he later would use a contact lens type 'patch' at times too to explain the pic of him when sworn in as SHIELD director.

Sorry, but 95% of the time I think in movie quotes... I read your comment and this popped in my head. It's one of my very favorite movies, that was a stellar cast, we may never see its like again. I love the soundtrack too, a very stirring theme.
Lorne (RIP Andy Hallett) used that phrase as a simile in "Angel" once. It's the only movie I ever wrote a review for on the IMDB site.
