...decide which humans to kill and which ones to let live to use as hosts for facehugger? In the first one, the alien just seems kill all of them. I know there's a deleted scene where one of the guys is "cocooned" against a wall, but this doesn't even make much sense as there was no alien eggs or Queen alien on board. I guess that's why they deleted the scene. On top of that, do they just have some sort of "instinct" to essentially work for the Queen Alien? Would the dog alien from the third one have the same instinctual thinking and do the Queen Alien's bidding, or is it too genetically far removed from the human xenomporphs to do so?

I think that if they are in a Place where a Queen Alien exists then they take Humans to use as Hosts but if they are in a Place where there is No Queen Alien then they basically just kill Humans on site.

I guess that's why they deleted the scene. No, the Queen was an invention of James Cameron in Aliens. There was no queen in the original conception, the idea was that any Xenomorph could lay eggs. I think the way it works is that the host affects the Xeno's physicality, but the core of what they are remains the same.

That guy (Dallas) was actually being turned into an egg. As another poster said, this was before James Cameron came along with the Queen idea. And IIRC, the dog alien in 3 *was* doing the Queen's bidding, as it knew Ripley was pregnant with a Queen and spared her. Chalk it up to evolution. If these things killed everyone and left no hosts, they'd go extinct.

Wouldn't Newt have been too small to be a host?

Though it was poetic justice to make Burke a host since that is what he tried to do to Rip and Newt and he deserves to suffer a bit more than to get a quick death. This scene is in the director's cut of Alien. Not sure that it was necessary, but it did place an intriguing premise on the Alien itself, if the original was to be seen as a stand alone. I just feel in comparison to Aliens, it appears that the Queen does the cocooning, or does she?

Here it is in a deleted scene, which shouldn't have been: As much as I like the poetic justice of liberal Carter Burke, this scene is not very well acted by Reiser. A similar scene in the director's cut of Alien was much better done by Scott and Skerritt.

Brett was in advanced stages of becoming an egg I much prefer that. The alien queen was Cameron's neanderthal approach to things--he turned the aliens into an ant colony. Not very "alien" in my opinion.

And then the third one (depending on which version you watch) only presents more issues. If a xenomorph came out of an ox, shouldn't it vaguely resemble an ox, perhaps have horns and hooves? Interestingly enough, there was an early 90s Alien collection that did feature such a Xenomorph (though technically it was a bull):
