A lot of the best spaceships have already been mentioned, but I personally have an odd fondness for the YT-2400 light freighter from the Star Wars universe.  Apparently it (or rather a ship that's the same model as it) first appeared in the 1997 Special Edition re-release of Star Wars: Episode IV - A New Hope and can be seen taking off from Mos Eisley. I myself first saw The Outrider in a Star Wars-related video game I played a long, long time ago. At first I thought "What an odd-shaped ship.", but then at some later point I actually thought it was pretty neat (I guess because it was such an odd shape).
