I think this has been brought up before in another thread, but I just assumed she was a control freak and unhappy with her life. If you notice, the father is emasculated and abused emotionally as well. I don't think she wanted to have sex with her son, but she didn't appreciate her son having sexual relations with girls in her house and didn't like the direction his life was going. In the original script she was supposed to have an off screen death that would have been mentioned in a conversation (I believe it was a car wreck).

Honestly when it comes down to it, I have seen worse Mothers in Movies than the one in "BOOGIE NIGHTS".
Alice Krige in "SLEEPWALKERS"
Alberta Watson in "SPANKING THE MONKEY"
Betsy Palmer in "FRIDAY THE 13th"
Lea Massari in "MURMUR OF THE HEART"
All 4 of Them were (to me at least) much more worse Mothers than the one in "BOOGIE NIGHTS".

"Murmur of the Heart"! Wow! I loved that movie, it had so much spirit and vitality. It was perceptive and funny and fresh and I just loved it. The only part I had trouble with was the ending, which was like a sock in the jaw, out of nowhere and not believable in the least. And what a shame, too, because up till that point, I felt that Lea Massari was a wonderful mother. Next time I watch it, I will just stop 7 or 8 minutes till the ending and turn it off. Though I still reserve so much more dislike for the whacked bitch from "Boogie Nights". She was a very strange, hateful person, she wanted to emasculate her son and more power to him for not letting her. His father might have been a nice man, but he had no spine, and was not able to be there for his son. The boy did the best he knew how with the limited circumstances as well as a huge schlong.

I didn't eat anything for the rest of the day when I first saw that Movie and saw what happened between the mother and son at the end.
