I don't even know if I can think of them all. Peter Quill losing his mother and being abducted is a scene I immediately said was the best opening scene in the MCU to that point. How about Tony being forced to watch his parents murder? Tony building the Mark 2? Cap's Shield has been taken over by Hydra Speech? The lift Thor's hammer party game?
There are so many great scenes. What are your top 5 favorites?

There so many, dude. T'Challa in Vienna | Civil War"In my culture death is not the end, it's more of a stepping off point. You reach out with both hands, where Bast and Sekhmet will lead you into the green veld, where you can run forever." Outstanding. Thor's Banishment & The Enchantment of Mjölnir | Thor"Whosoever holds this hammer, if he be worthy, shall possess the power of Thor." Absolutely stunning. Stick to the Cards | Iron Man"I am Iron Man."That one line was a quantum leap for the entire genre. Steve Rogers Meets Sam Wilson | Captain America: Winter Soldier"On your left." Vision Destroys Ultron | Avengers Age of Ultron "Well, I was born yesterday."SaveSave

The first conversation between Banner and Natasha in "The Avengers". The line, "And what if the other guy says no", is still my favorite!!!

Iron Man 2 when Tonys watching an old video on his projector from his dad. At the end Howard Stark says that Tony was his greatest creation. Real touching scene with suitable score playing in the background.
Thor 2 when Thor meets Loki in the prison and converses him about their mothers death.
Cap 2 the speech he gives before the final battle. The MCU overall doesn't have many great inspirational speeches before war, but this one was awesome.
Cap 2 when Bucky is smashing Caps face on the Helicarrier and Cap says "I'm with you till the end of the line".

Scott working in the ice cream store Ant-Man, working at the counter and meeting with the manager. Funny stuff.

I really like the party scene in Age of Ultron. There's something about watching these heroes just being friends.

Vision and Ultron convo at the end of AoU
Cap & Fury convo about Project Insight
The character of Alexander Pierce in general. Arguably the best, most nuanced MCU villain to date and he never had an action sequence. He makes you ask yourself the tough moral questions about 'good vs. evil,' security vs. freedom.
Peter using the memory of his mother (and his new 'family') to find the strength to survive destruction via the Infinity Stone in GOTG. (I guess it's kind of an action sequence, but not in the typical sense.)

Definitely the party scene from Age of Ultron. After that, I would say that the training phase of Captain America:The First Avenger was pretty solid.

Another special mention: Thor and Loki's reunion in Avengers. "Did you mourn?"

Fury and Cap's "coded" conversation in Rogers' apartment.
Stark's conversation with Loki in (at the time) Stark Tower.
Stark building his first Iron Man suit.
The Avenger's arguing just before the attack by brainwashed Hawkeye in the room with the scepter.

I love the scene in The Incredible Hulk where Bruce Banner is trying to get back to the US and they play "The Lonely Man" theme that was used in the 70's tv show. I dont know why but the music just gets to me.

Doctor Strange - the scene where The Ancient One sends Strange on a journey through endless realities. That was cool.

Stan Lee's cameo on Agents of SHIELD. Not because of Stan Lee, but because of Simmons' totally over the top delivery of her lines.

That bit where Dr Erskine and Steve are talking the night before the Super-Soldier Treatment, and Erskine mentions how everyone forgets that the Germans were the first people conquered by the Nazis.
You usually don't get that kind of depth from WWII movies these days, and a Captain America film is the last place you'd expect to see it.

Fixed for you. Fixed. As far as X-Men is concerned, all Germans are Nazis. Then again, this is the series that refuses to give any humans proper depth unless they're a love interest.
