Tough one, so many to choose from. I go:-
1. "I don't like sand. It's coarse and rough and irritating and it gets everywhere. Not like here. Here everything is soft and smooth."
Iconic and perhaps over played so much nowadays that the incredible impact that it had on Star Wars is lost on today's audiences.
2. "Master, sir, I heard Yoda talking about midi-chlorians. I've been wondering...what are midi-chlorians?"
A very, very close second this one. Again, all meaning lost in repeated plays over the mists of time but I can assure you back then (especially when you had paid for tickets on the consecutive opening three nights) many were close to tears at this point.
3. Anakin: "You are so…beautiful." Padme: "It’s only because I’m so in love." Anakin: "No. No, it’s because I’m so in love with you."
An underrated all time classic scene from ROTS. By this stage we were all fully aware of what we were getting with the prequels and this scene really hits the mark. Many people openly laughing in the theatre at this line. Wonderful!
4. "I killed them. I killed them all. They're dead, every single one of them. And not just the men, but the women and the children, too. They're like animals, and I slaughtered them like animals. I HATE THEM!!"
Brilliant. One of the absolute finest moments of Hayden Christensen acting career here, he absolutely killed it. Not a dry eye in the house after viewing this scene.
5. Padme: "Hold me, like you did by the lake on Naboo. So long ago when there was nothing but our love. No politics, no plotting, no war."
This time Natalie Portman stole the limelight but again this is right up there with the absolute best scenes featuring Anakin. Another masterclass of writing and acting served up in Star Wars' second funniest entry.

Have not watched Clone Wars properly in years but they would all be from that series, the live action Anakin was a pitiful joke animated Anakin was far compelling, notably the times where Anakins darker nature shone through, even have a moment like this in the latest episode of Clone Wars, showing how different and dangerous Anakin was in comparison to other Jedi's due to his more individual stance on things.
God if only the movies were fraction as well thought out and put together as the animated series was, if I get a chance to catch up i'll try and pick out a few gems, but there's over 100 episodes so don't count on a detailed list.

What are your own Top 5 Favorite "Anakin Skywalker" (not as Darth Vader) Scenes ? @midi-Chlorian_Count .. really summed it up with some of the very best scenes of Anakin Skywalker. I'll try to add it up with five more different scenes. 1. Anakin: "Are you an angel?" Padmé: "What?" Anakin : "An angel. I've heard the deep space pilots talk about them. They live on the moons of Iego, I think. They're the most beautiful creatures in the universe." Padmé: "You're a funny little boy. How do you know so much?" Anakin: "I listen to all the traders and star pilots who come through here. I'm a pilot, you know, and someday I'm going to fly away from this place."
The first time Anakin Skywalker meets Padmé. The scene is a really pure scene, so much that you don't see how huge of a role Padmé will soon take part in; nor the person the adult Anakin will become. You witness a child and a young adult see each other for the first time, one seeing the beauty and the other seeing the innocence. 2. Anakin: "Will I ever see you again?" Shmi Skywalker: "What does your heart tell you?" Anakin: "I hope so. Yes... I guess." Shmi Skywalker: "Then we will see each other again." Anakin: "I will come back and free you, Mom. I promise." Shmi Skywalker: "Now, be brave, and don't look back. Don't look back."I don't think any child completely get overs losing a parent at a young age, to anything. Most children don't have to say this kind of goodbye to a parent either. It's emotionally touching and it's message is to remain strong. But at the same time, it becomes a catalyst that will haunt Anakin into one day joining the dark side. 3. Supreme Chancellor Palpatine: "The Sith and the Jedi are similar in almost every way, including their quest for greater power. The only difference between the two is that the Sith are not afraid of the Dark Side of the Force. That is why they are more powerful."Anakin: "The Sith rely on their passion for their strength. They think inwards, only about themselves."Supreme Chancellor Palpatine: "And the Jedi don't?"Anakin: "The Jedi are selfless. They only care about others."Supreme Chancellor Palpatine: "The fear of losing power is a weakness of both the Jedi and the Sith. Did you ever hear the tragedy of Darth Plagueis the wise?"Anakin: "No."Supreme Chancellor Palpatine: "I thought not. It's not a story the Jedi would tell you. It's a Sith legend. Darth Plagueis was a Dark Lord of the Sith, so powerful and so wise... he could use the Force to influence the midichlorians to create... life. He had such a knowledge of the Dark Side, he could even keep the ones he cared about from dying."Anakin: "He could actually... save people from death?"Supreme Chancellor Palpatine: "The Dark Side of the Force is a pathway to many abilities some consider to be unnatural." Anakin: "What happened to him?"Supreme Chancellor Palpatine: "He became so powerful... the only thing he was afraid of was losing his power, which eventually, of course, he did. Unfortunately, he taught his apprentice everything he knew, then his apprentice killed him in his sleep. Plagueis never saw it coming. Ironic. He could save others from death, but not himself."Anakin: "Is it possible to learn this power?"Supreme Chancellor Palpatine: "Not from a Jedi."I think this one conversation with Supreme Chancellor Palpatine, is the one initial push Anakin Skywalker found comfort in to want to learn the ways of the dark side of the Force. Palpatine uses every manipulative tool at his disposal, to have Anakin follow what looks like a higher path to saving what means most to him - Padme. 4. Darth Sidious: "You are fulfilling your destiny, Anakin. Become my apprentice. Learn to use the dark side of the Force." Anakin: "I will do whatever you ask." Darth Sidious: "Good!" Anakin: "Just help me save Padmé's life. I can't live without her." Darth Sidious: "To cheat death is the power only one has achieved. But if we work together, I know we can discover the secret." Anakin: "I pledge myself to your teachings. To the ways of the Sith." Darth Sidious: "Good. Good! The Force is strong with you. A powerful Sith you will become. Anakin Skywalker, you are one with the Order of the Sith Lords. Henceforth, you shall be known as Darth... Vader."This is the last moment I think we see any human emotion from Anakin Skywalker. He commits a crime while saving someone who becomes his official mentor. By doing so, justifying his actions and newfound belief in that the Sith is the rightful masters of a galaxy empire. 5. Padmé: "Anakin, all I want is your love." Anakin: "Love won't save you, Padmé. Only my new powers can do that." Padmé: "But at what cost? You're a good person. Don't do this!" Anakin: "I won't lose you the way I lost my mother. I am becoming more powerful than any Jedi has ever dreamed of, and I'm doing it for you... to protect you." Padmé: "Come away with me. Help me raise our child. Leave everything else behind while we still can!" Anakin: "Don't you see? We don't have to run away anymore. I have brought peace to the Republic. I am more powerful than the Chancellor; I... I can overthrow him. And together, you and I can rule the galaxy... make things the way we want them to be! You don't believe me, do you?" Padmé: "I don't believe what I'm hearing! Obi-Wan was right... you've changed!" Anakin: "I don't want to hear anymore about Obi-Wan. The Jedi turned against me. The Republic turned against me. Don't you turn against me!" Padmé: "I don't know you anymore! Anakin... you're breaking my heart! You're going down a path I can't follow!" Anakin: "Because of Obi-Wan?" Padmé: "Because of what you've done... what you plan to do! Stop! Stop now... come back! I love you!" Anakin: "Liar!"Okay, you can argue that this is more Darth Vader talking than Anakin Skywalker; but this is the last moment of love Anakin will ever have in his future. The mental distance Anakin creates for himself is that of a true monster. While, Padmé emotionally loses all hope for good. From the very first time they met until this scene, they liked or loved each other. Their final minutes together leaves them astray like two strangers, as enemy and victim.
I'm sorry for the extensive quotes, I just thought each sentence was important to the dynamic of the two characters throughout. I hope the comments help as well, gifs included.
