Man thats some what tough. One is a solid performer over it's run while the other is an artsy project that tries to push boundaries that either hits or misses from episode to episode or season to season.

I prefer Twin Peaks, if we exclude the second half of Season 2 which comes close to being unwatchable. I've never been that crazy about The X-Files, in fact I had to abandon my attempt to rewatch the whole series some time ago, because for every episode that worked there were about 4-5 that were pretty poor. However I understand that I'm in the minority with my opinion.
I don't think these two shows are comparable though. Something like Top Of The Lake or The Returned would be more similar to Twin Peaks.

The story is all over the place and its "quirkiness" just doesn't appeal to me.

LOL, Because I never watched the other show and also more importantly (to me personally), My Dad introduced me to "THE X-FILES" TV Series and I actually liked a lot of the episodes that he showed me (he recorded a lot of them with his VCR) and then after he passed away (I was 11 years old when he passed away), I kept watching it just for him and as I did, I got really into it.

Twin Peaks is brilliant but once the mystery is solved, I lost all interest. I respect they didn't draw it out season after season. They resolved it. And it lived up to the hype. The cast is amazing but when Kyle MacLachlan arrives it goes to a whole other level immediately. I have not watched the film or the new series.
The X-Files started out about as well as any series could and the quality was high and consistent but when I watch it today I am not interested in most of the running alien invasion storyline but I do still enjoy much of the standalone episodes. By the time season 7 rolled around it became a very hard show to watch. It seemed like the actors were unenthusiastic. The stories no longer original.
So this is tough. But right now, if I had to choose one I wanted to watch it would be Twin Peaks.

I have very little interest in Twin Peaks. I would watch it if it was a movie, but I am not a big enough fan of David Lynch to watch a whole TV series from him.
I am a big fan of The X-Files though. I even like many of the Robert Patrick episodes.

Season 1 is not that good, but if you don't care for the leads then you probably won't be interested in the rest. Mulder and Skully are 2 of my favorite TV show characters and they carry even the mediocre episodes. Season 3-Season 6 is great television imo.
