No, intelligence agencies don't keep proof, they delete proof of incriminating activities and improprieties so they can disavow any knowledge. Didn't you watch Argo?
When the Iranians were trying to break into the U.S. Embassy, what were the embassy employees trying to do? That's right, they were busy trying to shred every document in the embassy so that there would be no evidence of any improprieties or espionage and so that the Iranians couldn't get possession of any sensitive or classified documents.
That's what intelligence agencies do. They keep secrets. And the best way to keep a secret is to delete any evidence of it. That's why Nixon deleted 18 minutes of tape. That's why Brady deleted the incriminating text messages from his cell phone.
Same with Civil War. Like the judges of the 2nd Circuit Court of Appeals said, it "made absolutely no sense at all" for Hydra to keep an incriminating videotape of the murders, especially after Hydra presumably went to all the trouble to cover up the murders by falsifying the coroner's report.
Either Hydra tried to cover up the murders (in which case they wouldn't have kept an incriminating videotape of the murders) or Hydra didn't try to cover it up (in which case Tony Stark should've known that "cause of death: asphyxiation due to strangulation" meant that his parents didn't die in a road accident and were actually murdered). Either way, there's a huge plothole in Civil War.

Have you never heard of an "off-the-books" mission? The reason it's called an "off-the-books" mission is because it's literally off the books. There's no physical record or document at all of the mission so that the agency can deny there was any mission and no one would be able to find any physical record or document proving that there was a mission.
