He probably wouldn't believe him. Pyle's word against the word of everyone else.

If he has the bruises to prove it, Hartman would have no choice but to enact sort of action (Gomer could enact legal action against him and cost him his job if he didn't).

I asked a friend who served in the Marines in the early 70's
Pyle would know that, if he thought his life was a "world of shit" before that, he would really be in a world of poopy if he got his squad mates in trouble. No one would ever talk to him again, there would be 1000 little petty revenges that the squad would get away with, the DI's would hate him even more and this would follow him through his entire time in the USMC. "Stay away from that guy, he's Private Lawrence. He turned in his squadmates on the Island and got them all in trouble". And, even with the bruises, he might not be believed. Everyone could just say that he fell down a lot.
He wasn't 100% certain as to what would happen to the rest of the squad. Quite possible, if Pyle pushed it hard enough, past Hartman, the entire squad would have to go through basic again.

Hartman is the one who instigated it. Punishing the rest of the squad so they'd "properly motivate" Pyle...he knew what he was doing.

Hartman would say "It was just a bad dream, fat boy" like Cowboy said. But seriously, I do agree with moviebuffbrad that Hartman was the one who instigated the sitution by saying to the squad "You need to give Pyle the proper motivation." Therefore, Hartman wouldn't really react and would do nothing to rectify it.

No doubt. Hartman did indeed instigate it. First by his "every time Pyle fucks up, I will not punish him, I will punish you all". And Pyle could go over Hartman's head. The chaplains were usually commissioned officers, they would be sympathetic. There would have to be some liaison (not the proper term, I'm sure) who would act of Pyle's complaint.
One of the biggest purposes of Basic was to make men thing as soldiers, to instill a belief in all for one, one for all. So it would be monumentally stupid for Pyle to take the matter to a higher up.
As an aside, it must have been hell to be an extra in the Parris island scenes of FMJ. Of course, Kubrick was well know for a multitude of takes. I wonder how may hours (days?) the uncredited extras had to stand there in their underwear, stock still, arms and hands stretched out and stare off into space while the "Jelly Donut" scene was filmed? Vincent D'Onofrio, Arliss Howard and Matthew Modine had to endure but they were getting paid well. Of course, you got to put "Full Metal Jacket" of your resume. But what can you say "Yeah you can see my face for 1.4 seconds when R. Lee Ermey screams 'Who the fuck said that'". Whee
