I remember only three thought provoking films made before the 2000:
Natural Born Killers (1994)
The Matrix (1999)
Fight Club (1999)
This is really scary that I can't remember any genius movie past the 1999.

Well, I don’t think that the three titles in the O.P. are particularly thought-provoking at all.
If you just want English language films, here are a Baker’s Dozen since 1999 that will definitely provoke thought:
Memento / Christopher Nolan (2000) The Man Who Wasn’t There / Coen Brothers (2001) 21 Grams / Alejandro González Iñárritu (2003) The Dead Girl / Karen Moncrieff (2006) Primer / Shane Carruth (2004) Children Of Men / Alfonso Cuarón (2006) Predestination / Michael and Peter Spierig (2014) The Congress / Ari Folman (2013) The Place Beyond The Pines / Derek Cianfrance (2012) Another Earth / Mike Cahill (2011) Certain Women / Kelly Reichardt (2016) The Mill And The Cross / Lech Majewski (2011) The Witch / Robert Eggers (2015)
If you are willing to go foreign language, there is a rich harvest. Here are 10 at random.
Sen To Chihiro No Kamikakushi (Spirited Away) / Hayao Miyazaki (2001) Caché / Michael Haneke (2005) 4 Luni, 3 Saptamani Si 2 Zile (4 Months, 3 Weeks and 2 Days) / Cristian Mungiu (2007) Neruda / Pablo Larrain (2015) Phoenix / Christian Petzold (2014) Incendies (Scorched) / Denis Villeneuve (2010) Ida / Pawel Pawlikowski (2013) Darbareye Elly (About Elly) / Asghar Farhadi (2009) Kurôn wa kokyô wo mezasu (The Clone Returns Home) / Kanji Nakajima (2008) Casa De Areia (House Of Sand) / Andrucha Waddington (2005)

Did you ever see No Country For Old Men or Hell or High Water? Those are two thought-provoking modern westerns. I recommend checking them out if you haven't yet.

"Prometheus" was thought provoking, but a lot of ignorant fanboys didn't like the thoughts it provoked, judging from it's IMDb board.

So wait. You only remember three thought provoking films being made before the 2000s, but you also say you don't remember any being made after 1999. Are you trying to say that only three thought provoking films have ever been made? Really?

What did you make of Arrival? He most likely thought it was dumb, illogical crap written by talentless buffoons.

However, it provokes those question in a clunky, half-assed manner and is otherwise just a very bad movie. Also, "we were created by ancient aliens" is not a new concept. It's just one we rightfully brush off as ludicrous.
