For me it's the one in Star Trek III about exactly why Spock's corpse was needed before they knew he was being resurrected on Genesis. I've still yet to hear a convincing answer.

Clerks.
Unless it's something I'm missing, I always thought it was a plot hole when Randal is surprised to see Dante at work that day because it's the boss' shift, then later he seemed to know the boss was going to be gone that day.
Batman: Under the Red Hood.
It's one of my favourite of the DC animated movies, but there's a glaring hole that gets me every time. At the beginning, Joker beats the shit out of Robin in a factory. Then Joker leaves the factory. Robin makes a last ditch effort to make it to the door but it's locked with a padlock from the inside. Then the bomb goes off.
I just don't get it. I don't get how Joker left the factory with Robin locked inside with the padlock. How is that possible? How could Joker lock the door with a padlock from the inside and then be outside the door?

How'd the nurse hear Citizen Kane say Rosebud?

In Se7en, John Doe enters the police station all bloody and ready to confess, to take the detectives out to see his last two victims, where he has Tracy's head sent special delivery...right before John Doe enters the police station, the desk sergeant tells Mills his wife called.
And maybe not a plot hole but it's never explained how a pedophile is selected to be 'sloth'.

Lord of the Rings trilogy - Couldn't they have just taken the giant eagles to Mordor to destroy the ring?

People have said the definition of sloth has changed over time. Maybe since he eas also a drug dealer, he caused other people to be sloth?

Sam and Frodo did more or less. Here's one I noticed without having it pointed out: if Buzz doesn't know he's a toy, why does he still act like one when Andy is around? We know the toys are capable of coming to life in front of humans because Woody traumatizes Sid later, so what's stopping Buzz from just always being himself?

Batman Begins - Why doesn’t the microwave emitter vaporize the water in our bodies?

As for "sloth" I always took it that he was chosen for the lazy useless life he has lived.

Batman Begins - Why doesn’t the microwave emitter vaporize the water in our bodies? If Mark Boone Junior and Joffrey were suddenly flash fried into saggy bags of bones in the the fourth act, that movie would go up a whole 2 points.

We know the toys are capable of coming to life in front of humans because Woody traumatizes Sid later, so what's stopping Buzz from just always being himself? That's one I always wondered. I assumed that he was going into "stealth" mode by blending in with the other toys since he is roughly the same size as them, all because he sees the comparably giant Andy as a threat and doesn't want to get attention, but even that sounds like a reach.

The scene with Bruce Wayne setting up this whole thing with the Russian dancers as an alibi in The Dark Knight has never made much sense to me. It seems that would have drawn more attention to him.
Why bother using an alibi at all?

Dealing drugs is a lot of things, but I don't know if it's really "lazy". From John Doe's perspective I mean. Not getting a real job. I am sure he actually chose him for the other reason and then said, "I can make this fit sloth sort of."
