Arguable. Thor may not be as strong as Hulk but he's faster, a better fighter and has higher damage output. Well lightning wouldn't work as we saw with the other movie. If Tony Stark could make an armour to combat Hulk, he could probably make one to combat Thor. There's also Vision whose power is on par with Thor's. We don't know if IM's armor can handle an extended lightning strike from Thor or a more powerful lightning strike. Because when they fought in Avengers, Thor's lightning strike might have charged up IM but it also damaged his suit. And that lightning was far from the strongest we've seen from Thor. Thor's charged hammer strikes are also more devastating that Hulk's fists, at least as far as we've seen from the movies. Plus Thor can fly. And again, Thor is faster and a better fighter.

Starks a genius though, I'm sure he'd come up with a suit that would take that into consideration and render lighting ineffective or so that he can withstand more of it. He could also come up with a more advanced suit that allows him to keep the Hulkbuster strength but in a smaller more agile frame. He can mind control an entire army of Iron Man suits if he wants and just overwhelm him.

Stark's a genius but you have to remember that he's still limited by what is physically possible and what resources he has. He needed Banner's help and cooperation to build the Hulkbuster. It's going to be hard for Stark to build an anti-Thor armor when he doesn't even know the extent of Thor's powers. In the comics, he built a Thorbuster armor by combining his tech with Asgardian magic. Unless he manages to do the same in the film, it's going to be pretty tough for him.
