It would be more fitting to have Chekov die off screen at the beginning of the film.

I figure make it Chekov had transferred to another ship and replace him with Lt Kyle. Perhaps Tarantino's film is going to replace ST4?

It's unlikely, simply because hiring Sofia Boutella would be much more expensive than hiring an unknown to play a Chekov-like part.
Honestly, the best thing they could do is simply omit the "Chekov part" altogether. It's always difficult with an ensemble cast to make sure you service every character and give them all something interesting to do - look at the original movies, half the characters sit around on the bridge basically doing nothing but maybe saying stuff like "Shields at 20% Captain!"
So cut Chekov and use whatever screen time he would have had to add to flesh out the other characters a bit more. It would benefit them and the film as a whole.

While what you propose would indeed make the most sense from a financial standpoint, simply leaving him out (as if he never existed) would be, IMO, incredibly insensitive and insulting, not only to the many fans of both the character and of Anton Yelchin, but also to the actor's bereaved family. I think someone on the Enterprise should receive and relay the word that Ensign (or had he made Lieutenant by this time?) Chekhov has been killed while on shore leave--preferably in performing some noble act, such as sacrificing his life to save another crew-member.
