I had to watch CHINATOWN a couple of times before I got it. Now it's my favorite movie. Same thing with MULHOLLAND DRIVE. Except I still couldn't figure it out and had to look for explanations online. Now I'm absolutely mesmerized by it. The MOST incomprehensible movie for me though is LAST YEAR AT MARIENBAD. I've looked for explanations online for this one but it appears that NOBODY can figure it out.

Oh god yes, on Southland Tales! There's a mini-cult of supporters online that argue it's a misunderstood masterpiece and you have to watch it multiple times to get it, but I think its simply a terrible movie.
The recent Wrinkle in Time is a big one. I couldn't make heads or tails of it.

Ultra low-budget time travel pic, Primer (2004) apparently makes sense if you can follow it, but it went way over my head on my so far sole viewing.

Definitely needs multiple viewings and even then parts will still be dark. I have seen it three times and each time what you realize from that viewing will build on what you learn the next time. Winner of two major awards at Sundance, The Independent Spirit Award gave it Best Feature and Director plus two other nominations. So even with seeing it just once, its brilliance, bordering on genius, shines through and compels more study. Famously, writer/director/star Shane Carruth spent only about $7000 by renting all his equipment and shooting at his parent's house and public locations around his home in the north Dallas area and carefully rehearsing so only one take would be necessary. (The scene set at public computer terminals at a public library was made at my own workplace at the time.) But, as he later said, "The $7000 was the cash but not the COST." All of his actors and technical help worked for free, hoping for a payoff that they had to wait two years for.

No idea what was going on most of the time in either movie. Come to think of it - I just noticed they both came out in 2012. What are the chances?

The Big Sleep, iirc. On that note, the PTA homage to the film noirs, Inherent Vice.
Also, most anything to do with trading and the stock market. Inside Job, for example.

Paprika (2006)I saw this at a science fiction marathon I attend every year. It was in Japanese with English subtitles, but even then it made no sense. I finally shouted out, "We need subtitles for our subtitles!"

Also - Syriana (2005) Prometheus by itself was a puzzle. But after seeing Alien: Covenant, a lot of Prometheus made sense.

Gods Not Dead 2 - Not completely incomprehensible but by the ending of it the plot is practically non existent. As if the filmakers forgot what the film was about.
Eraserhead - Although this film is still pretty good.

The Big Sleep Thankfully there's Wikipedia. Having read some about it, that's accepted part of its charm. Essentially every character did something to someone. It's true what they say, the film is really that great & exciting that we don't mind the mess. For me, the mess is part of its character. More frequent re-watches may line more of it for me.
