For me, it's easily without a doubt Star Wars Episode III: Revenge of the Sith (2005). That film represents everything a third film and a conclusion of a series should be. Too bad that was the sixth film.

Um, it was the third film of a new trilogy that George Lucas had made that takes before A New Hope, so while yes it was the sixth Star Wars film ever released, it still counts as a third entry of a trilogy.

Indiana Jones and the Last Crusade Return of the King (LOTR) The Good The Bad and The Ugly Return of the Jedi - OK, it's not as flawless as its predecessors, but still a good movie, IMO. Die Hard With A Vengeance Toy Story 3 Army of Darkness Back to the Future III Naked Gun 33 1/3 - Yeah, it's probably the least of the trilogy, but still a very funny film. The opening Untouchables parody, sperm bank bit and the finale at the Oscars are all hilarious bits.
