We travel back in time to the first Avengers movie when IM fought Thor in the woods, except this time IM is equipped with his latest nanosuite armor and Thor is not taking it easy on IM. Cap doesn't interrupt their fight this time and the fight continues until one opponent either taps out, can't continue or is flat out dead. Who wins?

I'm not sure. On one side he was almost killed by Full Obsidian, a character that was on par with the Hulkbuster which was on par with Hulk who was on with Thor.
On the other side, he put up a better fight against Thanos than Hulk did. That night count for me because he didn't use all his abilities against Cull Obsidian.
There's also the fact that Thor couldn't really use his best power, the lightning because that just powers him up more anyway.
I'll say Iron Man.

We see the suit does have a finite ability to repair itself. If even one of Tony's limbs is exposed, it could be hit with lightning.

To be fair, in their original fight when Thor hit IM with lightning it still damaged the suit despite powering it up. I doubt IM's other suits could withstand a prolonged lightning blast. Not sure about the nanosuit.
