Dramatically- and musically-speaking, Hugh Jackman ( Valjean) and Russell Crowe ( Javert) in the film adaptation of LES MISERABLES.
Not in movies, but on the Broadway stage, Hugh Jackman and Daniel Craig in a drama called A STEADY RAIN, about two rouge cops whose lives intertwined. Both portrayed roles which were diametrically opposite their known screen personas. Too bad the initial interest to do a film adaptation fizzled out Initially there was some interest from Spielberg... and later on supposedly more solid plans ( a first screenplay was already written) from the Bond producers who also produced the straight play on Broadway...but it became a moribund project.
There have been many male two-hander movies which worked mostly on a dramatic or thriller/action level. But if you are chasing comedies, THE ODD COUPLE with Walter Matthau and Jack Lemmon was such a great pairing.

I also liked the pairing in THE PRESTIGE. The film adaptation created a deeper enmity between Angier and Borden and gave the two actors even more dramatic depths. In the original novel ( which I find more eerie) by Christopher Priest, the conflict was less dramatic, with the ending much more different.
And how about the pairing in PRISONERS? The angry Dad and the cool cop? Great acting from both actors, too?
And what about the long ago film adaptation of JULIUS CAESAR -- two great actors in classical roles - Brando as Mark Anthony and James Mason as Brutus?
I also enjoyed the father/son casting in INDIANA JONES -- Sean Connery and Harrison Ford.
