Believe it or not, I pulled this random-ass theory out of my ass after I saw this meme, because it's kinda accurate really. I know the "Chosen one" was supposed to destroy the Sith and bring balance to the force, BUT... how would that be balanced then? I always thought the balance was the ratio between the dark side users and the light. And in the original trilogy, it was just the Emperor and Vader and Obi-Wan and Yoda, so Anakin essentially did fulfill that prophecy when he turned to the dark side. In the prequel trilogy, the Jedis were kinda portrayed as arrongant, so I could buy maybe they really misinterpreted the prophecy. So how is the Emperor alive? Well, here's my brilliant theory. That balance was disrupted when Vader died and the Emperor was supposedly going to die as well. I know this kinda makes the force out to be like some sentient energy, but it can't be much worse than midichlorians. But with Vader dead, and his actually physical being (body) dead, if the Emperor died too, then the force wouldn't be balance anymore if Luke was the only one with force abilities and no one on the dark side to counterbalance that. So I like to think the dark side saved the Emperor. And the Emperor is obviously just the embodiment of the dark side and pure evil and hatred and it protected him from the fall in the shaft, the explosion and drifting to whatever planet he may have fell to while in space. That's just my theory on it. Or maybe the Emperor could just be clone.
