After rewatching Days of Future Past I can see why Xavier did what he did in Dark Phoenix. In the movie he said that it was because "a pyschic's mind is fragile and it takes the slightest tip to send it in the wrong direction" he is referring to his experience in DOFP where his powers were out on control because of the emotional pain he felt. I can understand why he wanted to shield Jean from the pain.

It was evident to me as I watched the film, and as a result, it made everyone's criticism of Charles seem stupid and unwarranted. Basically: "I stopped you from killing yourself and a whole lot of other people." "Yes but, you're an asshole, and I hate you because you held me back from my full potential as a mass murderer. I'm every woman. Mass murder is in me." Makes no sense.

I'm every woman. Mass murder is in me." Makes no sense. Jean wanted to be "fixed" and Hank has a serum that can suppressed mutant powers. So it makes sense for them to be pissed. Also, its stated that the entity inside Jean is amplifying her rage. Basically, Jean wanted him to do what he did in X3.

If Jean’s power was left unchecked, she might have maimed or killed more people (either unintentionally or otherwise). The decision to alter her memories and block her powers was moral if not strictly ethical.

Adults have a duty to protect children the best way they can, not reason with them as if they were adults.

Xavier couldn't have foreseen the bonding with the Cosmic Entity. That was an "unprecedented" event. It was an anomaly. Xavier just took care of Jean's natural mutant powers and sured the "Last Stand" scenario would not happen (again). UNLIKE the two original timelines, Xavier did not suppress her powers and she was already Phoenix by the end of "Apocalypse".

She posed no threat to herself or to anyone (who didn't have it coming) when using her powers. Oh, just remembered that another reason why Jean was angry at Xavier is because became paranoid like Mystique and thought he was using her for her power.
