I know no one will agree, but I always liked Temple of Doom the best. Sure Willie and Short Round were annoying, but I find it to be the most adventurous entry with the best atmosphere and the greatest villain as well. This. ToD was pure fun start to finish. Indy is the most heroic in this film compared to the other 3. Single handedly saving an entire generation of children from cruel slavery and restoring the depleted villagers hope is better than any other thing hes done on screen.

Raiders for the win.
Temple of Doom in second place. I know most people love Last Crusade, but for me it just doesn't quite work as well as it should. The "going through the traps" sequence doesn't work - it's just an obvious callback to the similar sequence in Raiders. And the "reaching for the cup" scene is quite hokey.
I love how dark and twisted Temple of Doom is. I can see why it puts people off, but at least it's different and new.

When I was 13-14, it was a toss-up between Crusade and Temple. I like Raiders the least of all (possibly because it was the last of the three I saw, and so the first two set the standard). As I grew older, however, Temple shrunk in my estimation and Raiders grew. But not so much as to overtake Crusade, so now I rate the films in the following order:
1. Crusade 2. Raiders 3. Temple 4. Kingdom

Raiders...a damn near perfect film. Last Crusade...just a rollicking fun time and the chemistry between Ford & Connery can't be topped. Temple of Doom...A bit too dark for an Indy movie, but still a great adventure tale. Crystal Skull...Weakest of the bunch, but not as horrible as it's often regarded.

My favorite is Last Crusade, but only by a hair. (And that's mostly because of guess-who and the interactions between him and Harrison Ford.) Raiders is its near-equal. Temple of Doom is also very strong, though unfortunately still underrated, and, while Crystal Skull is nowhere near as good as the other three, I didn't think it's as bad as everyone makes it out to be. (Funny kind of world, though—we've got ghosts trapped in the Ark, immortal knights, the Judeo-Christian God, Hindu deities, and aliens!) Just responding to your point about the ride. I've only ridden on it once (have been to WDW many times but only once to Disneyland), but it is undoubtedly one of the greatest Disney rides ever built, on the same level as (the original) Pirates, Haunted Mansion, Tom Sawyer Island, and Tower of Terror. I was disappointed to hear that they had changed the misdirection of the three passageways. I always thought that was wonderfully clever. I should note that I've changed my mind a bit after watching the trilogy again. I still love the Connery-Ford interactions in Last Crusade ("I should have mailed it to the Marx Brothers," "that's for blasphemy"), but the pace seemed a little off the last time I saw it--it was a trifle dull before we got to the climax. Raiders, on the other hand, moves like gangbusters without going too fast; it really is the perfect adventure film. It has now overtaken Last Crusade for "favorite" status. Despite Last Crusade's plot being a near-replica of Raiders's, Temple of Doom seems closer in tone to the original film. It too is a grand adventure flick, and I think it too has overtaken Last Crusade, for better or worse. Only Kingdom of the Crystal Skull stayed in its original spot--at the bottom!--even if I don't hate it as some other people do.
