Would the US government, knowing the Nazis are after a literal weapon of God, entrust a sole college professor to retrieve said weapon? I guess if this was during WWII, they’d send Nick Fury and his howling commandos.

It's possible they didn't take it seriously, the way Indy himself doesn't until the end. What's crazier is that surely Indy wrote a report on his experiences for the government, and this still just throw it in a crate and store it in a warehouse without trying to test it.

He was sent mainly because of his extensive knowledge of the relic (alleged weapon). And maybe the authorities knew Indy was a man of adventure who always gets the job done.

Instead of sinking billions into the Manhattan Project, FDR is told about what the Ark can do.

It was purely a job of keep away, & they used Indy as ambitious clandestine mule.
I know Indy, & thus the viewer, wish the Ark were not anonymously boxed away without further investigation... and for what? FDR to take over the world with a godly army? Not sure a godly apparatus wouldn't melt FDR's face either.

Your comment reminded me of "Justice League Unlimited" Dark Heart (TV Episode 2004). At the end, The Atom says about General Wade Eiling, "Amazing. Show him a weapon that destroyed its creators and every other thing it saw, and he wants to play with it." Here's a four-minute clip that shows the danger that was narrowly defeated and how the U.S. military acted like it was a new toy:

Since we are dealing with super natural and secret societies, I am going with the theory that despite what the stooges from DC told Indy at the end of Raiders, Indy got the bureaucratic answer as to what happened to the Ark but some very high up people who take the matter very seriously came to the conclusion that the best thing to do was to just "box up" the Ark and stash it away on a military compound with assorted inventory of failed military equipment and other super natural, or cryptozoological or extra terrestrial items.
The higher ups: The fact Indy was able to wrest the ark away from a large enemy unit in an enemy occupied area and he was able to make it back to the states without being caught raises questions how he was able to steal the item and bring it state side.
Something happened to the Nazis who tried using the Ark and it's possible they destroyed themselves when tampering with it. A weapon of that instability and unpredictability is too much for any army to use and it's best for world security that it remain locked up and will not be researched.
Despite the underhanded and clandestine nature of it all, I think whoever in the very high up of US government decided we can't fart around with this thing that has the potential to end the world.
