I've often said that they should do a storyline where they directly deal with his secret identity. They should have Superman come forth and reveal his secret identity, but not Clark Kent...some other false identity that Bruce and Cyborg create and give a paper trail to...but then have that identity fall off the map when Superman reveals himself.
That takes care of anybody in the internet age who might go snooping like Lois (and I'm assuming Lex). The secret identity thing was a lot easier to deal with for most of Supes' history...but it was too easy (and realistic) for Lois to find him in MoS.
As for how does Clark come back...I'd say "Sorry Perry, I was investigating the Falcone crime family and had to fake my death for the safety of the people I loved, but the crisis has passed, so I can come back to work."

That’s probably not something that’s going to be addressed in JL itself, considering that it’s apparently going to have a tight runtime as it is.

Just in this day and age without explicitly stating reason as to how/why such as some sort of tech or some technique Superman uses akin to speedsters on CW's Flash but to a lesser extent of altering their appearance due to extremely fast but subtle movements how Superman & Clark are not easily figured out in the age of facial recognition software.
It wouldn't be hard to explain away let Clark have some Kryptonian based tech that causes slight alterations to his appearance when photographed, can be extremely minute even for both cases compared to how he normally is, like in Superman picks each facial feature is 0.01mm's closer together or closer to an ideal image where as Clark's is the opposite, it explains to anybody who wonders wow CK and Superman look awful lot alike but oh wait the bone structure of their faces is different which is something people cant alter.
Or Clark could have a Doctor Who style perception filter which is why almost no one considerers the remarkable resemblance between the two.

One Clark Kent solution is... no Clark Kent. He's just Superman all the time. Why not?
I'm... not sure about this, to say the least. I think the Clark Kent persona humanizes Superman to an incredible extent; indeed, without it, he would be a god, saving man from on-high. It's Kent that gives the character grounding, a set of principles inherited from a love of mankind by being, for all intents and purposes, human. The television series Lois and Clark, which is good fun, even had the sterling idea that Clark is the "real" persona and Superman the character, and it seems to make sense.

He faked his death to go undercover as an investigative journalist to expose something involving Lex Luthor or Steppenwolf or whoever. It's no more absurd than hiding his identity with a pair of glasses or wearing his costume and cape under his suit or a million other things that we take for granted in comic books.

I think of it more as Snyder having decided that the pre-existing Superman didn't fit into his modern muscular vision of the DC cinematic universe. And to a certain degree he's right. Superman does come with a certain amount of cheesiness to him. But I think that Snyder may have taken him too far away from what he should be.
Look at what he did with Batman? His Batman is filled with rage and he kills. His Wonder Woman is a warrior. And look at his Aquaman. He's more of a biker dude, or a barbarian, than anything.
Snyder wants to do the Snyder version of these characters. Problem with that is that there are going to be people that don't like it when they don't get what they expect. With Wonder Woman it worked, especially since it was immediately tempered by Patty Jenkins. But we'll see about the rest in JL.
As for Superman, I hope that another director can get to course correct in the future. But as of right now I don't think he's a priority for WB. It's too bad because I honestly think that Superman as a solo characters could be its one franchise as popular as any.
Also, as far as this current Superman is concerned, Cavill is too wooden an actor. He needs A) to be trusted to deliver a performance, which I don't think he has been; and B) needs to be pushed by a director who is good with actors, not just FX.

This I HIGHLY disagree with. I blame the problems with Cavill's portrayal squarely at Snyder's feet. Look at literally ANY of his interviews or other performances, Henry Cavill has charisma for days. He could EASILY be the Superman people are looking for...but Snyder wanted to tell a dour Superman story, and so you get a dour performance. But watch The Man from UNCLE, or his appearances on Graham Norton, or even Instagram. Hell, his tiny role as a jerk in Stardust (picking on Daredevil...fun fact) has more personality in it than anything he gave in BvS. I would argue he was a better Superman in MoS at times, before it devolved into destruction porn.
